Metabolome can be described as the complete set of metabolites (molecules with low molecular weight) present within an organism, cell, or tissue. The analysis of gut microbial metabolites will facilitate the understanding of gut physiology and the role of gut microbiota in the gastrointestinal tract. Metabolomics is a promising field for investigating the molecular mechanism of gut microbiota, the general approaches of measuring these molecules are divided into two groups: targeted metabolomics and untargeted metabolomics. Targeted metabolome can determine the content of metabolites in the sample.

Host and intestinal bacteria produce a large number of small molecular metabolites when they participate in the co-metabolism of food or exogenous substances. Among them, there are some molecules that play a key role in the transmission of host cells and intestinal bacteria. Different segments of the intestine have different dominant flora. Each part of the intestine has specific chemical signals for communication between bacterial groups (including food chain, information transmission, gas transmitters, etc.) and host-bacterial communication. These substances include low molecular weight metabolites, peptides, proteins, etc., which play an important role in the host.
